A player finds his ball in casual water in a bunker. He scoops it out
with a rake, and cleans and drops it in the bunker. Has the use of the
rake broken a rule?

No.

I think you might say that the ball in the water wasn't in play anymore
because you decided to take relief. You might also have played another ball
and either leave the first one in the water (if invisible, e.g.) or take it
out afterwards.
